My method was to associate sounds rather than letters. For instance, don't try to remember how to spell the pinyin for "eat" rather memorize the sound that goes along with the characters, because once you start learning tons of words, memorizing pinyin to character to meaning becomes a really slow and inefficient way to learn. As for learning tones, forget about tone marks altogether and use the same method. Spend time everyday recognizing the difference between the tones so that you get to the point where you hear a word or a new word and you know what tone it is without seeing the pinyin. Once you memorize the sound (including tone) that goes with each character, you will be able to build your vocabulary ridiculously fast. (Mandarin training in Beijing)

So all in all, don't use pinyin at all, it is just a crutch that gets harder and harder to stop using the longer you use it. Work hard at your tones everyday. it will make it easier to recall the correct sounds of the word, and transcribe those sounds. (Chinese school in Beijing)

An exercise I used to do is say every vocab word in the correct tone, then change it to the other three so I could hear the difference, doing this with your teacher a couple times to make sure you have it perfect will help a lot.
