My method was to associate sounds rather than letters. For instance, don't try to remember how to spell the pinyin for "eat" rather memorize the sound that goes along with the characters, because once you start learning tons of words, memorizing pinyin to character to meaning becomes a really slow and inefficient way to learn. As for learning tones, forget about tone marks altogether and use the same method. Spend time everyday recognizing the difference between the tones so that you get to the point where you hear a word or a new word and you know what tone it is without seeing the pinyin.
